Allow me to make this case simple:
primitive d1 Dummy
primitive d2 Dummy
clone c1 d1
clone c2 d2
colocation col inf: c1 c2
order ord inf: c2 ( c1 )
Is above configuration similar with yours?
Then after stopping these RAs, delete what? c1 or d1?

First, after deletion there's not much "configure show" can tell you.
Second the problem was where no INFO: maessage was print.
But anyway, I go back in time for you ;-)

primitive prm_cfs_locks Filesystem ...
clone cln_cfs_locks prm_cfs_locks ...
colocation col_cfs_locks_O2CB inf: cln_cfs_locks cln_O2CB
order ord_O2CB_OCFS inf: cln_O2CB ( cln_cfs_locks )

And here's the example where deleting prm_stonith_sbd did not print an info
message that the clone was removed as well:

primitive prm_stonith_sbd stonith:external/sbd ...
clone cln_stonith_sbd prm_stonith_sbd
